Question Regarding First Deposit At EmigrantDirect

For y'all with experience I need some help.
I made my first deposit last Thurs. Today, Monday, I finally see where it is showing up in Emigrant. It stayed in pending one day and then it disappears and I e-mailed Emigrant last weekend and asked where it was. They said it was no longer pending and will show up in my acct come Monday. Well, I just checked and it's there, but I also checked my checking acct from where it should have been withdrawn from and it's still in my checking acct. I find that very weird. Every time I withdraw from my bank, it shows up right away. How can it show up in Emigrant and still my personal checking? Anyone else experience this? I'm curious because it's a good bit of money and I was nervous making first transaction.
